Start from the object, not the groups - pull OWD for every object first, because if Opportunity is Public Read/Write, your 300 groups are decoration and the Tokyo leak is by design. Then trace one concrete record with the sharing hierarchy button: nine times out of ten the culprit is a role hierarchy branch someone flattened years ago, not a sharing rule. Groups get consolidated last, and you'll likely delete 200 of the 300 once the rules that reference them are gone. Give me the OWD matrix and the role tree export and I'll map where Warsaw actually inherits Tokyo.
